Running the refinement

There are 2 ways to use the refinement protocol: 1. You have particles associated with poses. The protocol will output refined poses and an associated reconstruction. 2. You have particles but you don’t have their poses. The refinement will need a reference volume to initialize itself.

The refinement will take as input the particles from the ab initio reconstruction output.

As the ab initio protocol, it will give you a reconstructed volume that you can visualise.
